The logo mark comes first since the favicon and color palette are both meant to be built around it, not designed independently and forced to match later. A favicon is worth a dedicated step specifically because a logo that looks fine at full size often loses all detail shrunk down to browser-tab size -- it needs its own simplified pass, not just a resize. The color palette follows the logo's own colors as a starting point. Contrast checking is deliberately last: it's easy to pick colors that look good together and only discover later that text is genuinely hard to read against them.
